The 41-year-old ended the tournament with a frustrating, worst of the week, even-par 72 but had done enough in his previous rounds to fend off the challenge of the rest of the field and secure the win with his 16-under 272 total.
Taniguchi had shot nothing worse than 67 on the previous three days and went into the final round with a dominant five-stroke lead, but could only manage two birdies against two bogeys on the Wattsu Course at Sapporo Golf Club.
Kim Kyung-tae carded a three-under 69 to earn a share of second place alongside Tommy Nakajima and Kazuhiro Yamashita, who both shot rounds of 71.
Japanese teenager Ryo Ishikawa, who had seen his victory hopes ended with a disappointing 74 in the third round, improved with a one-under 71 to finish tied for 18th.
